Were to start?
1. Everyone is face blind, especially Jafar.
2. Jasmine is stupid! There was no time to kill Aladdin before she reached Jafar, especially not for kidnapping her considering that nobody knew who she was initially, later she never questions why Aladdin is still alive, or his story about being a prince who pretends to be a beggar from time to time. Even if he were, why would he do this in Agrabah? And why would he dream of living in a palace then?
3. The genie's magic is very questionable. Where is "Prince Ali's" kingdom, where do all the people and animals come from (and vanish to later on), never mind that he apparently can look in the future, considering what he is conjuring up.
4. Why can't Jasmine wish that Aladdin is a prince before Aladdin frees Genie? Why can't Genie turn him into a prince when he is free?
5. If the Sultan could change the laws all along, why didn't he do it earlier?

^ Jasmine may not have went to him immediately after she returned. Maybe she talked to her father first. Jafar could have told them to kill him as soon as they got to the castle. It would not be as dramatic if they just handed the lamp over to Jasmine to wish Aladdin to be a prince. Some is just nitpicking, and things are the way they are in the movie to be more dramatic.

Genie's magic is very questionable. Aladdin wished to BE a prince, not to act and dress up like a prince, so in the ending, he should not have had to wish again to be a prince.

With Aladdin's "prince pretending to be a beggar" story, Jasmine said she understood, as she did the same thing. What does not make sense about that is why would he pretend to be a prince in another kingdom? Jasmine and Aladdin could have talked about that off screen, just like Ariel could have apologized to Triton of screen. The ending of Aladdin could have taken place the morning after the climax.

I believe Swanpride once put it as "The entire movie is based on everyone forgetting Alddin's face," or something to that regard. I could always solve every problem with Jasmine taking the lamp and making one of Aladdin's wishes herself or setting Genie free for him. The Sultan suddenly decides at the end that Jasmine can marry whoever she wants, and we spent the entire movie struggling with the law he refused to change before. If the Genie keeps his powers (which it is made clear he does) and he really likes Aladdin, why can't he voluntarily use his power to help Aladdin?

I think we talked about Aladdin a lot already, the issues show more at the ending. But like I said, I don't consider the people of Agrabah being face blind a flaw, it works because everyone in the movie is, it's fiction. Every movie has flaws but I guess the ones in Aladdin bother me less even though there are a lot.
